Yeah, I have the same story of BTRFS breaking in that exact scenario. Running it on my desktop and primary server machine and I'm really liking it so far. I especially like that /gnu/store compresses really well and I get easy snapshots that I can transfer incrementally to another machine.
Could you describe your partition layout?
